I've been noticing a bug with sim settlements in my last 5 attempts to play this mod. Everytime I use it npc and companions inside vaults 81 and 88 cannot move. I command my companions to go to some place and they say they can't, and any quest with this vaults gets broken because npc's can't move to their scripted areas (doctor Forsythe don't take the blood sample and Glem doesn't use the bicycle or drink from the soda machine).
In this currently broken playthrough I tried to get to the vaults before the using any plot from the mod, this way I manage to recruit Curie and start the vault 88 quest, but when I get to the soda part it got broken again.
I'm using a heavy modded game, but as soon as I disable SS2 or the first release, the npc's and companions start walking again.
 
The same here with Glem, I had to advance the quest with the console. That happened to me with version 1.0.8, now I have a game that I started with version 1.0.13 and updated to 1.0.14, but I haven't arrived yet. I don't know if it is related to SS2
 
I would guess you have a mod conflict. I have not had any issues with Vault NPCs in any SS2 version up to v1.0.10. (haven't made it there yet on the latest version)
