Please post bugs specific to Rise of the Commonwealth and Tenpines Bluff in this thread.
 
Tenpines Bluff: CTD while it was destroying all the plots during the cinematic flyover after selecting the city plan.

Tested twice now, same result. I'll try blowing everything to bits first and then doing it to see if I get the same result.

It's a populated tenpines bluff, has 8 settlers in it and is about full on plots with those 8

I noticed that there is an option to use the plots for which the city plans were designed and I wonder if that isn't a better idea for some of them. The random selection for an internal plot put the dual airplane seat right in front of the stairwell that leads into the shack. Oops.
 
I have cinematic wide shots turned off, and while at this settlement it still went sky high view, is that a bug, or does that feature do something else?.
 
The ASAM menu is called options and is hittable if you can get at the ground portion of the plot enough to highlight it even if the fusebox is blocked. I'd change that bad boy so the settler can get in at least :)

It's a visual indicator that the settlement is building out, lets you watch it do so and a visual reminder that you shouldn't be leaving the cell so it can finish building out.

You can exit the cutscene by entering and exiting the pip boy :)

The markers aren't misaligned so much as the shop counter itself is. As the settlements grow in, please keep reporting these artifacts so we can fix them in future releases. It may seem like nobody is noticing but once we get out of the initial bugfix flurry, the funky stuff like this is getting a second pass so the more we know about the artifacts, the better.
