I never used any kind of "save cleaner", so Fallrim tools is a very new thing for me.
My modlist was too extensive and I was having a 10~15 seconds freeze time when entering building mode (my guess was too many settlement mods), so I decided to clean up a little. Uninstalled 10 or more mods.

So my question is: it's a good practice to clean my savefile using Fallrim tools (using only the Remove Unattached Instances option) everytime I uninstall a mod mid-playthrough? Am I safe to use this and continue to play using the cleaned save file? Do you guys do this too after uninstalling mods or only in a specific situtation (only after unsintalling scripted mods, for example)?

Uninstalling mods mid-game is always discouraged, never recommend.

Fallrim is an excellent tool but not a alternative to good mod discipline. It’s a fall back, like coffee the morning after drinking too much. It maybe can help you play through an earlier issue. Sometimes you can get away with it, sometimes you don’t.

When it’s bad, Fallrim may not even help and you need to build a new game as the corruption happed 200 hours ago but now you notice as your game is glitching.

Thanks for the reply. I do have some kind of "modding degree" after spending almost one year to perfectly mod New Vegas (much harder than modding FO4 IMO lol) so yeah, I know that I wasn't supposed to uninstall anything, but still I knew that I had installed some unnecessary mods and that freezing time was starting to bother me... So I did knewing that probably I'd have to start a new save (but hoping not to).
When modding a new game, I can only in fact play the game from start to finish without uninstalling anything after my 5th or 6th save file. I try not to get attached to 'em cause know I'll probably start a new one. Sadly this time I got feelings attached to my first Sanctuary build with sim settlements, so I tried to stick with it.
What happened was that after uninstalling, my Structures tab went missing. After some research, I discovered that to recover it, I have to install the mods I had uninstalled. And since I don't want them, then I guess I don't have other option besides starting a new save. Again. So I turned to Fallrim tools hoping that it could help me, but still no Structures tab. Thanks again for your feedback and knowledge! Time for a new savegame and a Sanctuary build 2.0. :)

Everything you said above we all have been there. The missing structure menu is something of a bad day in fallout land.

Enjoy your new game and load up on the sim Settlements add-ons. IMHO, the best and safest mods out there.
 
Settlement Menu Manager has a tool to fix your build menu. Settlement Objects Expanded has a stand alone tool. There are several other menu fixers, but those 2 have always worked for me. When I did something stupid. LOL
Uninstalling settlement mods is bad.. unless you've never used them at all. Then about the worst is what you have now, a broken menu. (Totally Fixable)

Fallrim Tools is used when you start noticing oddities. Settlers that once worked fine suddenly stop. CTD's etc.

Thanks for pointing me those mods Woodfuzzy! And also thanks for clarifying when to use fallrim tools, now I understand its purpose.
Sadly I tried one of them yesterday (I think the first one) with no results. Will try the other one when I get home tonight. If I succeed then I guess the Sanctuary 2.0 will come in a much later time than I though. :P
 
Just guessing.. but I "think" what you'll want to do is run the fixer tool THEN uninstall the mod that you reinstalled.
So... run the menu fixer tool, save, exit, uninstall the unwanted mod, load the save, wait a couple minutes, save, exit, reload the new save. Then check your workshop menu.
Trying to fix the menu after the fact can be kind of iffy no matter the tool used.

Please keep in mind it has been a long time since I had to fix the menu!... sooo.... black holes are a possibility! hehehe
