Question City Plans never generate enough beds

Every single settlement I use has been with ROTC City Plans. I love it so far and things are working out pretty well. However I have seriously unhappy settlements. There are never enough beds! I finally went through and counted and found I did have 10 beds not the 9 that was showing. I went ahead and randomized one of the plots that was clipping into the wall and bingo! Counter went to 10 as it should have been all along.

Question is: Is there any way to prevent this from happening or a solution? I have tried to refresh plots and plans and green eggs and ham. I just wasn't having any luck and tried something at random and it seemed to fix itself? I'd rather not have to run around resetting plots if I can help it.

BONUS QUESTION #1: City Planner desks. Is there any use to having someone assigned to it? Are they then the leader? I have leaders turned off because I thought that maybe they were the issue.
BONUS QUESTION #2: Will city plans increase the build limit automatically? I have had 2 or 3 of them hit cap and I extended it manually just to be safe (maybe why it was missing beds?)
 
Instead of changing a plot you might find it easier to just refresh it. Sometimes a plot may fail to load all of its items correctly, such as not generating its bed, a refresh will usually fix that. I don't know if there is a magic solution that may prevent t ever happening, but as with many potential settlement issues, patience often helps. Giving the scripts plenty of time to run and not back up, not racing around too quickly, resting in settlements or even just letting things sit can all help keep things running smoothly. Having Fallrim tools installed and using it to check your save's script situation regularly can really help get a feel for how your doing.
With city planner desks, the settlement leader/ mayor will be assigned to it by default, but you can also assign them a more productive job plot.
Regarding built limits, no city plans do not increase the build limit. You'll generally either need to change the city manager settings to ignore build limits or to tell it to increase the build limit if you wish a city plan to fully build.

Refresh plots works well or can even refresh a city. Then leave for awhile. If you have a script heavy game there can be lag.

After running the fallrim tools my only "running" scripts were one mod I barely use and then a TERMINATED one. At this point I am almost afraid I need to restart my game it says I had 32 unconnected thingies and now moving into new areas at all bonk it up and I need to do a reload. Thanks for your reply but refreshing plots or city never seemed to work for me. This problem may be bigger than just Sim Settlements acting up :/


Edit: Is there any reason not to use the option that allows for developer choices for buildings? I have only sim settlements addons are there any plots that are unused in city plans if I just use the ROTC stuff? (I also have the packs 1 2 and 3 not sure if those are incorporated into the basic city plans)
 
Using designer choice will tend to give you the best results in plans, which packs and add-ons will depend on the preferences of the designer. Many designers will list which packs have been used for to cover the choices used. Might take a bit of digging around the city competition section of the forum to find details of those ones.
I'm not an expert, but such a large number of unattached instances I think I've heard connected with removing mods part way through a game, or dodgy scripting. Having 32 certainly doesn't sound healthy.
If you have a look through some of Raybo's content on here, he has a lot of good advice to give on saves and using Fallrim Tools. I believe that it can be used to remove unattached instances, but that it needs to be done carefully and there is no guarantee that it wont make the save worse.
