Vault 88 Entrance blocked?

While in my playthrough where I have already completed the first chapter of SS2 I never added anything SS2 related to my Vault 88 Settlement ( I installed SS2 after unlocking Vault 88 ) and after entering the Vault again I found a whole bunch of clipping objects, one of which is a massive boat, the rest just being overlapping objects like junkfences and generators blocking the entrance to the outside of Vault 88. Weirdly enough there was a city planner desk in the pile but weirdly enough it was assigned to the castle even though I already had a city planner desk at the castle. And removing the city plan from the city planner desk in the vault only deletes the plan used at the castle while the objects in the vaults entrance stay. Some objects even float in outside of the cell and in the air infront of the vault door. Is there a way to fix this or should I just try and start a new playthrough? And is there anything that I could do to prevent this? I am also using Rise of the Commonwealth and previously used the "Scrap Everything" mod.
 
That sounds like a long known bug where the objects for City Plans that upgraded while you werent physically present get dumped at the next interior cell you enter. There is a tool in the City Manager Holotape that should clean those up?
Options to stop it happening again are to roll back saves to before the upgrade happened, and be there when it does and/or turn off Auto Upgrades for City Plans.

It's part of Workshop Framework. In either the MCM menus for that or the "Workshop Framework Control Holotape" (you'd need to craft one of those at a Chemistry bench), then under "Tools" there should be an option called "Clean up Misplaced Items".
