Vanilla Quest Overlap?

How does Conqueror handle overlaps with vanilla quests? For example (SPOILER ALERT) if you've already cleared Dunwich Borers or handled the Drumlin Diner situation?

About to start a new playthrough and am a little paranoid about messing up or missing content.

If you are starting fresh then it's best to just follow CQ quest line and keep away from those places.
You can run any of the quests from:
Diamond city.
Goodneighbour.
Cabot house.
Automaton.
All without worry. Between all those and raiding and keeping your gang happy, you have more than enough to keep you occupied.
