I don't know if this could be done without just turning the areas into Settlements (Maybe make settlements with no workshops or way to take control of them?) but it seems like you could use Cityplans to create multiple layouts for raider dens and such. Say, the next time you go into lexington the new/surviving raiders have refortified the area, added more turrets, et al. I can think of either different randomized layouts, or a layout that 'levels up' as you do?
