At some point while clearing the station I lost Jake. Anyway I completed everything in the station and opened the intel room. There is a quest marker in that room on a box of some sort but it does not do anything. Jake wandered around and found his way to Sanctuary. I still have these quest items and he will not talk .... just trade

Thanks for reporting this, I will see if I can replicate it and add it to our internal tracker.

Because this quest relies on Jake being present, I can see why it broke so badly. Do you recall when you lost him and the circumstances (e.g was he in combat)? He should have dialogue near his stash (if you decide to visit), as well as outside the station both before and after dealing with the enemies. He then should join you inside. Perhaps if the exterior dialogue is skipped, he doesn't teleport inside - I'll need to take a look.

In the meantime, you'll need to either rollback to before you lost him, or skip via holotape.

Jake should have been near the terminal fighting the two raiders. If he was not there or you missed him, charging ahead likely broke scripting as he is supposed to have dialogue after you assist and before he uses the terminal to unlock the door. This should be fairly easy for me to test, I will take a look later. Do you have a save from before you used the terminal?

That makes sense ... I did see him messing with the terminal and I pushed ahead. I never saw him, or assisted him fighting raiders. Yes I pushed ahead. At this point how do I skip and get back on Jake track. You mention using holotape? What is that and how do I do that?

You would need to either roll back to a save before you did that, or you'd need to use the city manager holotape > advanced tools > cheats to skip past or force complete it.

I rolled back and carefully stuck with Jake and it worked properly

Sometimes if Jake gets stuck, you can leave the station, go to another cell, come back, re-enter the station and Jake will do what he is supposed to - but yeah the best bet is to enter with him, wait for him to finish his dialogue there, and then press forward.
