I have my scarp at 100%, the percent to upgrade is at 100% and it won’t upgrade, there is no option at the desk to upgrade it either

Try enabling Papyrus logging: https://www.creationkit.com/fallout4/index.php?title=Enable_Debug_Logging
Then load the game, sleep 24 hours, and wait a few minutes - now save and exit and check out your Papyrus.0.log file. You will find entries that say "City Upgrade Ineligible Reason", these will explain what's preventing your city from upgrading.
There's a chance you're hitting a quirk from the recent change to optimized city plans, if that's the case (you'll know because the reason will mention that you don't have enough plot levels), then refreshing the City might resolve it the next time you sleep or fast travel.
