Yes, it is safe - just be aware that if you have lots of radio beacons set up already, then The Stranger could spawn at any one of your settlements. If you wish to avoid tracking him down, you can dictate your "main quest settlement" via the city manager holotape. While he does give you one, you can grab one yourself early from the store window opposite the museum of freedom.
