Question Message says workshop scripts being overwritten, but MO2 disagrees.

I am getting the message that workshop scripts are being overwritten. But when I look in the data tab of MO2, the only mod shows for these scripts is Workshop Framework. I also looked in xEdit and nothing is overwriting any of the quests. I have also activated the script override, loading below Unofficial FO4 Patch, but still get the message. How can I figure out which mod is causing this? Thank you.

Make sure both WSFW and WSFW Script Override are the same version.
Make sure WSFW Script Override loads last.
Check <SteamInstallPath>\Fallout 4\Data\Scripts\ for any Workshop<Anything>.pex files. Loose files always win.

Yes, both are the same version, and I have even tried unpacking the override so they are loose files as well. The only scripts in my data folder are from F4SE, nothing with workshop, nothing in the Overwrite folder either. And as stated, I have already loaded the scripts in the override and the esp last.. What I am trying to learn is if MO2 shows no conflict and xEdit shows no conflict, where else can I look for the conflict?

And here is an image of the conflicts in MO2. As you can see, nothing is overwriting those scripts.

Adding to the mystery: I loaded a clean save (one that had no mods previously loaded) with the same mod list and I did not get the error message. I then disabled every mod in MO2 that was below Workshop Framework and I still get the error message.

And now I started a new game with the same mod list and I am not getting the error. Maybe it happened because I switched versions in the other game?

I do not use MO2... though that pic makes me think WSFW is loading before UFO4P.
 
I started a fresh mod set up and was getting this error, slowly I disabled every mod, them I was down to only the Workshop Framework mod and I still got this error, so is this just a bad line of code someplace or do we need to use the older version for now, or just wait for an update?

EDIT: After seeing what fistfullofbeer said about starting a new save. I went back deleted all my saves and replayed the intro to exiting the vault. All mods are still installed and I got no error. I am using Mod Organizer 2 and running a second instance so I can build a new mod set up. So this appears to either be tied to saves, or Mod Organizer 2.

I am going to continue to build my mod setup for this second playthrough and if I get the error again I will let you know, and I will let you know if deleting saves and restarting the intro fixes it.
