I love Fourville but its not well optimized. You can get a lot of lag and crashes with it.
Best to pick one type of crafting mod. I imagine Crafting Mastery isnt happy about ECO.
Remember the more scripts you have modifying the game the more likely a conflict with SS2 is.
Remember the unique mods have caused a lot of trouble in the past. I play with them too but only in relatively light games.
South of the Sea is abandoned if I remember right. Its infamous for how hard it is to keep it stable.
Be careful with the third rail update. It can cause the whole bar to vanish along with its door.
Im not sure about This is Trash - most scrap mods break precombines. Raze my Settlement/Clean my Settlement is designed to not do so.
When you modify things it could cause a problem with some designs - like the fence mod.
The Wasteland Reconstruction Kit has a climbable ladder and you get a ton of settlement items. You might switch to that from Climbable Ladders for Settlements Also it has shack walls with windows. You can even put glass in them
Cheat Console has the auto unlock/hack (Ive used it for over a year now :D ) and it has a lot of tools to problemsolve if you want the option.
I love Eli's mods but her shop breaks precombines right next to Diamond City. Of course she might of fixed that by now. <.<
Hi-Res textures might be a lag source. I dont know how beastly your computer is
Be careful that the dialog mods dont conflict with SS2's quests.
I didnt see any but just so I said it - dont run SS1 with SS2. I end up downloading the wrong mod every so often

I actually have a design for Gun for Hire's office - but it was an early design I need to redo it someday.
There is a mod to let Supermutants use Combined Arms weapons. Really adds to their punch.
See through scopes can cause a problem with the quest Where There's Smoke - when you do it I suggest equipping a non scoped weapon for the dialog.
If your using AAF I suggest checking out the guide on Loverslab - you can usually google it its called "Read the Fucking Manual" - if I remember right it warns the brother /will/ break your save its just a matter of time.
Make sure to check out the wiki (Its amazing) You just hit Home and then guide to find it. You have to make sure the unofficial patch is loaded in the right way for it to not conflict.
Ive not used Base Object Swapper but the name alone makes me worried it will override stuff.
Ive had tons of problems with Baka Framework - FYI.
My final thoughts are your really revamping the world. Ive not had success keeping that sort of build stable. <.<
