I have items that I laid down in the default layer that do not show up on any layer.
    Nor will they highlight

You have no layer highlighted in this picture though.

That's because the visible items are not on any layer, even though they were originally on the default layer.

Ah, were those items already placed before you added your first layer?

    Because that's the case here:

Everything highlighted I built after I added the first layer.

If by first layer you mean Default layer, they were added to the default layer.

Now I am having an issue with creating blueprints, despite having 3 layers D-1 and something on each layer I am only getting prompted to blueprint the default layer.

When choosing to Build Blueprint Here, and being on the layer that I want the blue print to go to, I am prompted for only Default Layer or New Layer.

Also using Hide/Unhide Layer is giving me menu lag up to 12 seconds long.

Its not completely breaking my game at the moment since I have already created enough blueprints to get me through building my walls.

I am going to reinstall WSP and take a look at the 34 mods i am running and see if that helps.

If you are using version 1.0.4, try reverting to 1.0.3 of WS+. The 1.0.4 version has known issues.

I rolled back to to 1.0.3 and indeed WSP now works.
My 8 blueprints that I spent 2 days building do not work any more.
    I get the following errors:
"No blueprint found in storage container."
"To Build a blueprint you must trade it to the vendor container that comes up."
So I upgrade back to 1.04 and my blueprints are still broken.
I wish the bugs would have been listed on the description page.
    I can't seem to catch a break...
Is there anyway for me to get all my work back!?
