Question Duplicated settlements

So far I've found all my settlements are doubling up on plots/clutter. My first clue was the Abernathy farm settlement. There are two perfectly aligned gates right on top of one other. Activating the gate only opens one, so I can see an open gate and a duplicate closed gate. I've found a few more instances of this as well as a number of flickering surfaces (likely duplicated objects z-fighting).

I believe I was hard on the settlement placement script, doing a lot of loading while setup was running. Maybe I caused the placement script to run twice? Is this something anyone has seen?
 
With Conqueror Prebuild, it's probably best to wait until it is done. I just idle at the V111 elevator and won't leave until it's done which might take somewhere between 30 minutes to a bit over an hour depending on PC specs and settings chosen. Making it start at Level 3 makes it take about twice as long or a bit more plus I found problems/crashes can happen more often so now I tend to just leave it as defaults and have City Plans/plots start at Level 1. Most likely my PC simply can't handle it adequately when Level 3 start is used, mainly the CPU since it can already struggle a bit at times.

I have seen the duplication for quite some time. Sitting in the bathroom for hours even before completing the prewar... as well as standing outside the vault once out to make sure the cell loads before I do anything... and I still get duplicates... gates, doors, etc...

The duplicates I find are generally from the original vanilla game not get properly scrapped, like the scrap list is wrong... example, Red Rocket... the Nuka Cola machine... the milk vending machine, etc... this type of stuff occurs at Starlight, Taffington, Abernathy...

For some reason, I think the "tear everything down" function is not... functioning prior to building the city plan...

Scrapping will not (can not) occur until you visit the settlement. I have observed that upon rushing to a settlement after letting Conq prebuild, that I have had to wait a while for the system to catch up and begin scrapping.
