Fixed!
I noticed there was a new Mod Manager client called Vortex. I was still using NMM trying to mod my game. These are the steps I took to fix it in the end:
Uninstall FO4 and NMM > Deleted FO4 directory > Restarted PC > Installed FO4 and Vortex > Installed mods and tested.
Seems something on NMM must have been handling mods in some outdated fashion. I hope if anyone else has a similar issue this post can help!

When I start a new game, I do not get prompted for the settings after finishing my character (The conqueror settings for the settlements). I have tried removing all other mods than SS, WSFW, and Conqueror. Still doesnt work. Have tried reinstalling game, but it made no changes. Might have to do with the recent update?I have gotten some other mods to work, but not all. (Example: I got the survival options mod to work, but not MCM/Bullet time) I followed the guide here on steam to make sure my INI settings were correct. I can't get MCM up and running, so I thought it was f4se, but it doesnt seem that Conqueror requires f4se anyway. I've tried reinstalling f4se multiple times with the newest version from their site too.
To my understanding, every mod that I have mentioned above should have already been updated since the 130 release.
Current load order is
Fallout4.esm
DLCRobot.esm
DLCworkshop01.esm
DLCCoast.esm
DLCworkshop02.esm
DLCworkshop03.esm
DLCNukaWorld.esm
SimSettlements.esm
WorkshopFramework.esm
SimSettlements_XPAC_Conqueror.esp
All of the SIM Mods are up to date as well, SS is version 4.0.4, WSFW is version 1.1.3a, and Conqueror is on 4.0.4b
Also, in case it matters, the first time around trying it I did have several CC items installed, but since the reinstall I have not installed any of them to make sure its not a conflict from any of those items.
Any advice for troubleshooting from here would be super helpful, thanks!
Did some more testing, thought I'd add. RRTV_GoodneiborCondo, GoodneighborExpanded, and the patch for their compatibility seems to work. Seems that SimSettlements itself isnt working, so this may be why Conqueror doesnt work. There were no SIM plotters in the museum of freedom. Maybe something with .esm files? Though that doesnt specifically explain to me why MCM wouldnt work either.
Tried changing out SIM with the 3-in-1 as well, no changes.
