Yes I'm pretty sure it's in. I've never tested L4 with just one Tool & Die shop but as far as unlock conditions in the tech trees go, It Just Works. Example: you can have hazmat processing in Spectacle Island & then be able to build nuclear stuff anywhere else too.

I believe to get lvl 4 agriculture plots, the tool and die shop still needs to be in the same settlement. Most of the tree unlocking is however no longer settlement specific.
