The game has a unique position right now - some of its stuff is being mined for cannon like the Odyssey starship. 
I liked the original game story for why your in charge of a starship. The Borg showed up and moved with lighning speed to assimilate/kill anyone of higher rank then ensigns (Having Identified the other ranks as the source of their defeats). You follow the borg to a planet their taking over finding an emergency signal. The ship has been overrun by the borg - the only command staff left is an Emergency Medical Hologram. The two of you set the system beacons to keep the frk away. Another ship shows up (They have a LtJG in charge
and that ship and the Hologram hold the ground while you retreat and head to Spacedock at Earth.
There was some sort of a ground mission where you tried to rescue colonists, kill the ones you couldnt, and destroy some beacons of borging something
When you get to Spacedock you get a battlefield upgrade to captain of your ship and your made a Lt JG too. Your basicly told 'Im sorry - your in command - time to step up'. It made so much more sense. Why are you flying whatever is avalible? Its whatever ship is in better shape than the last one. Why are you scrounging different more potent system? Because the Spacedocks are choked right now. You arent getting a regular upgrade in a while. It breaks down after a bit but the game did a good job of explaining things that way. Missions can grant set items. You play it 2-3 times and you get a set that does something sexy like a phaser that shoots 360 degrees that when combined with an engineering console gives you +8% attack speed.
