Question Settlers just standing around in settlements with city plans

I been noticing some odd behavior with settlers and sometimes guards in settlements that I have made in into vassals. Which every time I visit the settlement I would find them ether standing around doing nothing or they are stuck in their bed plots. Just to be clear this only occurs if I have used a city plan on the location, if the location has not been built up the settlers and guards wander around like usual. I have check locations that I set to auto build at the start of the save such as bunker hill and the npc civilians wander around as usual. I currently only have Abernathy Farm and Outpost Zimonja as vassals this tends to occur more often at Abernathy Farm then Zimonja. I also use High FPS Physics Fix could it be possible this mod is not compatible with SS systems? Since the last update was a fix for npcs that were getting stuck but I have checked, The Hole at DC a modded interior location all npcs were wandering and playing their idle animations. Or I may had tied up the scripts by disabling the auto recruitment and manually spawning in settlers. Which is odd since I have done the same thing in previous versions of SS and SS conqueror. This problem with settlers standing around stuck has not occurred, I'm going to try turning the auto recruitment system back on. Which hopefully fixes the issue if not I going to try to delete the settlers I spawned as well.

Have you tried refreshing the city plan. I’ve not played conqueror but in RotC by the time a city plan reached lvl 3 I always had to refresh the city to get settlers to sandbox correctly.
 
Usually I find such behaviour is down to scripts getting backed up. Just giving things time to catch up often works wonders. If your getting a lot of problems, fallrim tools can let you keep an eye on how a save is doing, script wise.
 
Alright I will try refreshing see if they start sand boxing normally, but script wise the most scripts I see active from Fallrim tools is usually 5 or 10. Fixed it oddly enough the settlers start sandboxing normally after dealing with Jammer and Preston. Quick question when I betrayed Jammer, I noticed there were a bunch of raiders recruits with him, is that normal? Cause I had to kill all of them along with Jammer in order to fail the in it for the money quest. I remember my past few saves Jammer is always by himself without any raiders to back him up. Also I noticed turning off auto assignment helps resolve the issue.
