If you City is say Level 1, and you know there is a spot on a 2x2 foundation where the City Plan will place a residential plot. You decide to go ahead and place it early with a ASAM. If the player puts the plot the exact spot, orientation, and power correct, what will the City Plan do when it goes to Level 2? Will the City Plan drop another duplicate Plot on top of the one the player placed?
 
There is already a plot there at foundation level+ even if it is hidden (a settler hasn't been assigned there yet, maybe hasn't arrived). As soon as a settler appears/auto-assigned to it, you will experience overlayed plots. City level won't matter. All plots are in the foundation level of the city plan and so carry upward through the levels.
 
They're not seen in workshop mode at any time when they're part of the city plan itself. I don't know if there is a switch to "see" or enable all plots immediately whether or not there are settlers to work them.
 
I generally will just assume that if the city plan has a pre-placed foundation that a plot will be showing up either on that level or later. A lot of the plans will have most of them there at L0 so the player knows where stuff is going to be placed.

Easiest way though is to just wait till L3 + max population before placing much of anything. That's what I do, I leave it all to the city plan till it hits 3. Then I'll look around and get to know the build so I can know where I can build my own stuff. If you want to just build from what was there at L0/1/2 you can also use the Take Back City option on the city planner's desk. What I do for balance is have specific locations for freebuilding and others that are left to the City Plan. With Conqueror & the new prebuild feature, I generally set prebuild on the default options then freebuild at mod-added settlements.
