Solved PSA: You can save your brainwashed Civilians! No need to murder them all.

There's a currently-unavoidable race condition where a pre-conquered settlement can have its civilians added to the conquering faction, making them hostile to you when you come to liberate the place.

Currently in a game where this has been the case in every. Single. Settlement. It got old, but it forced me to find a solution. You don't need to murder them all and start over in an empty settlement, waiting for it to refill.

Simple method first:
Start a Vassal assault as normal. Join your Warriors. Your job is to whack the actual targets (the controlling faction) as fast as possible and do not engage the Civilians. Ignore them.
Your Warriors will down them, but if you shoot them, they die. Yes, they pop back up after a few seconds and start shooting again. Ignore them.

Your goal is to get to "Subdue Remaining Defenders." So far, I have not hit any of the issues that affected this stage earlier this year: am able to whack marked defenders successfully. You are waiting for the Successful Assault pop-up and XP reward.

As soon as you get that, disengage. Get out of combat with the brainwashed Civvies, but do not leave the cell the settlement is in. I usually go hide in a corner of the workshop area, break LOS with the civvies, sprint away, anything you need to do. They will continue to engage your Warriors, get downed, get back up.

Your goal now is just waiting for the post-assault scripts to start processing the settlement. Sorry, Warriors, you have to tank these guys for a few minutes. Fortunately the Civvies are usually armed and armored like crap, so they aren't much threat to your Warriors. You might lose a couple. I usually don't.

The shooting will finally stop. Do not approach the settlement. Do not leave the cell. Chill out for a good solid 10-15 minutes where you are. If you aggro the Civvies it starts all over again. You will see your Warriors doing strange things. It's fine.

After the initial post-Assault processing is done, leave the cell. Go chill out in Diamond City for half an hour. Now your goal is for faction processing to complete. All the Civvies WILL be successfully processed into your faction, if they survive and you leave them alone.

Now stay away from that settlement until at least the next workshop update. I tend to avoid it for 2-3 in-game days to make sure it "goes through the wash" several times. When I go back too early, a random Civvie will aggro on me (not processed into faction yet) and weirdness is seen on the plots, like multiple faction flags. Don't just spam sleep, the game needs real wall-clock time to pass, not just in-game time.

The next time you return after the FactionUpdates have processed this settlement successfully, and started assigned your minions to plots, all will be normal. Or close to it.

After the waiting period, you MUST return to the Vassal and spend some time there, or it will never get its head on straight.

TL;DR the key is that you first must stay in the cell long enough for initial processing to complete while making sure to lose aggro with Civvies and don't let them see you, and then you must avoid the place long enough for faction processing to complete on the settlement and induct all the angry civvies.

In this way I have saved three settlements that all had hostile civilians with zero casualties. At the end of processing they have their full population and high happiness / morale.

Longer method: of course, to be absoutely sure, you can verify with Fallrim at each of these steps what is going on and what scripts are still processing. It won't take that long.
