Does the city plan creator create new precombines it one has used scrap everything and broken them? I suspect it doesn't but perhaps it would be useful to explicitly say so if is isn't already somewhere :)
I would hope that city plans made using scrap everything would indicate that precombines will be broken (assuming they are) before building.
 
City plans made using scrap everything need to tell the user they require scrap everything, otherwise the game will try and fail to scrap things that need to be scrapped.
 
Is there a way to test if I have somehow accidentally broken precombines? I don't have any scrapping mods installed at all at the moment but I am getting quite paranoid with my rather liberal use of disable/markfordelete on tall bushes etc. that the settlers just don't have the technology to remove themselves! Is it that if I did somehow manage to break them I would suddenly find things that scrap that wouldn't normally, even with 'place everywhere''s 'extra object selection'. Is there a console command to check? My fear is getting to the end of my city building and discovering that somewhere I broke them and added some big fps drops for players.
 
My experience is generally that the bushes can't be selected so I'm guessing the setting is disabled right now. Check your Fallout4.ini and Fallout4Custom.ini in C:\Documents\My Games\Fallout4\ for the light bUseCombinedObjects it should be =1.

The way to confirm in game, will be to try selecting and disabling something that is known to be baked in - such as one of the buildings.
