Missing Quest Markers and Carne Asada Quest

I've been googling and searching since last week what the issue was. At first, I thought it was the multiple comanions mod (now using LIGA instead of AFT) but it seems other users can use those without a problem. At first, while using Amazing Follower Tweaks, the quests were all fine all the way up to meeting Carne Asada. There was no solution I have found so I uninstalled AFT and started a new playthrough when I found that someone was using LIGA followers mod instead. Now with the LIGA mod, I've restarted four times at this point by the way, there are no quest markers from the very beginning. Jake approaches me and talks about needing help the raiders with his workshop, doesn't have a quest marker. I thought maybe it would fix itself so I continued all the way up to the quest where he was supposed to trigger Hub of the Problem. There were no quest markers since then and I do not know where the ampitheater is by heart so I don't know where to go from there NOR do I want to since this new problem is persisting. Please help me solve this issue because at this point, I am at the end of my wits, and I really want to enjoy this mod with a party of four.
 
I don't know what to say here, I'll just write everything I've done so far, it is going to be long and boring though.
I started off with Vortex, everything worked fine, weapon replacers, AFT, the mod that turns the commonwealth into an overgrown forest, FallUI, and a handful of mods that were small QoL for immersion. All quest markers showed up for SS2 until I ran into Carne Asada who wouldn't even prompt the quest, he just tells me something about his stash of chems being taken. I googled around, found out AFT messes up most people's save with SS2 so I uninstall with the instructions provided in that guy's mod description. Problem still persisted, I assumed there were loose files so I deleted that save and started anew. Everything worked fine again, Jake (as a stranger) is marked and then Concord is marked. In the middle of this save, I installed LIGA because it was a lighter version of AFT and there were some posts saying there were no issues with it. One of my residential buildings began to not even finish building after a few hours with that mod added. I refresh it like 10 times and still no luck so I destroyed it. The sound of hammers and saws still kept going and the scaffolding wasn't disappearing. I assume it had anything to do with companion and sorter mods so I uninstalled all that and started anew again. This third save, I noticed there were no quest markers on Stranger and after building and talking to him about Concord, no quest marker showed up at all. I continued thinking it would fix itself and then after he calls me on the radio frequency to meet him at the ampitheather, there was still no quest marker. I don't even fucking know where that is by heart so there's no way I can start Hub of the Problem if I don't know where he is. So again, deleted that save and this time, uninstalled Vortex and nuked my FO4 files before reinstalling. I've been on Mod Organizer 2 now, I went two days straight learning about goddamn LOOT, fucking xEdit, and the mod cleaning bullshit. I reinstalled my mods, that didn't involve companions, just the modern weapons replacer, FallUI sorting, and in-game soundtrack replacer. It worked! I was so happy to see the green little blip on Jake and then Concord but I had to go to work that day so I saved and quit after Jake requested to head to Concord with him. I come back home, load up the save, quest marker is gone. I came here to this forum for help, you all truly did try to.
Again, I appreciate all the answers so far, I'm just frustrated that I don't know what the hell this game wants from me after getting a fucking Harvard's degree in Mod Organizer 2.
 
Generally you don't need LOOT or xEdit, though LOOT may help organise your mods if you have a lot (probably safer to do it manually) and with xEdit you can solve mod conflicts that are otherwise unsolveable. Are you using F4SE though (Fallout 4 Script Extender)? LIGA requires it, possibly some other mods on your list too.
(edit - I guess you needed F4SE for FallUI in the first place so you probably have it...)
 
I panicked and checked if I forgot to install it lol. Nah it's all there, I can't identify what is causing the quest markers to be missing for specifically SS2 so I'll just wait for a patch or something.
 
Do you have crosshairs disabled somehow? I remember that leading to some HUD abnormalities. Other than that, I'd bet on a mod conflict or some other mod's setting.
 
Crosshairs and vanilla settings are on default, meaning yes. I wanted to believe that it was another mod causing the conflict but due to doing a clean reinstall and running only SS2 with requirements only... nothing showed up above the Stranger's head (via watch the stranger build). Then there was no marker to concord or any quest for this matter. It just confuses me so hard, everything worked fine until Carne Asada wasn't prompting his quest, and every fix so far got worse. Now we're here, SS2 and the required mods, in order, deployed, vanilla dlcs were cleaned after fresh install, and still this bug persists. You can check it out with the earlier save I sent, what I am seeing in there is what I've been experiencing for the past 2 weeks.
 
Since you did the clean reinstall, were/are you running it through F4SE still? I'm thinking some leftover plugin could be responsible for this.

Went back to Vortex and still found no fix. I was told maybe the Data folder kept some loose files but even completely nuking fallout 4 again just to reinstall still doesn't bring the quest markers. My only lead now is a quest marker appears above Stranger on laying foundations before he does his skit of being a clueless settler but from that point on, none show up.
