So If I am using Conqueror and ROTC with the city plans pack are all the settlements that will be pre built only built with those assets or will they incorporate the assets from all the addon packs I have downloaded? My guess is that they will not use the addons, but I just want to be sure before I start a new game.

Question How do the pre built city plans work with addons

If you choose designers choice during setup the city plans should build the plots the designer wanted , all ROTC plans will only use SS1 plots. If you add the contest plans and designers choice they will build the plots the designer wanted.
If you go random choice ,plots may look out of place on many city plans, but you can change each plot after teh city is built
