hey, so Installed this and workshop framework, the latest version of both, but when I opened workshop mode for the first time after the install I was not lifted up and none of the god mode stuff was active, I could still take damage, enemies still noticed me, and when I tried the MCM hotkeys I had set, I got the message that they are disabled outside of WS mode, even though I was in workshop mode, the layer tools didnt work either, but time stop sort of did, time slowed down but it also slowed me down too.

this was on an existing save, would a new save work?

Definitely sounds like there are missing files in your install, or perhaps you have loose files overwriting the workshop scripts included with Workshop Framework.

If you have the same issue on a new save, then you'll want to check for conflicts. The two most likely are:

1. Having the Unofficial Patch loaded AFTER Workshop Framework, instead of before. (WSFW needs to come after UFO4P so it can replace some of its scripts).
2. Loose scripts in your Data/Scripts folder that start with the word "Workshop".

do .pex files count as loose scripts?

Yeah, those are the loose scripts. Do you have any called WorkshopParentScript, WorkshopScript, or WorkshopObjectScript?

Those are vanilla game scripts.

Generally mods shouldn't be replacing them unless they have a good reason, as then any other mod relying on the vanilla versions won't work.

Workshop Framework rewrites those scripts in a way that the new versions are still backwards compatible with existing mods, but expose a lot of the functionality so it can be easily tweaked by other mods without causing conflicts.

If you want to use Workshop Framwork, you'll need to delete those loose scripts. I don't know which mod replaced them, but it's almost certainly the cause of many issues.

Whatever mod put them there probably needed them, but since they are loose files, it's impossible to know what mod put them there or if it's a mod you already deleted. (Death to loose files!)
