Debris from demolition fx won't leave

Sanctuary is filled with debris from plots exploding every time they upgrade. Sanctuary is level 3 now so it's kind of a lot. I've tried refreshing the city plan, swapping to a different plan, even tried scrapall. Nothing gets rid of it. The explosion effect is funny the first couple of times but at this point I wish it was never part of the mod. I have it turned off now but it's too late to save Sanctuary.

Is there any way to clean up this mess?

Time. I would guess there is an extreme amount of script backup. I have heard people say it can take up to 2 hours to upgrade/refresh a city plan. If you don't have it, go to the Nexus and get ReSaver. Use that and open your game save file. Look at Active Scripts. Normal is usually under 10. If its in the hundreds, a lot of time will be needed to give those a chance to run. Just stand in the middle of the settlement and do nothing. You should also look at Suspended Stacks. If you have any, you have an extreme amount of backed up scripts so the game cached them. I have not run into that so I do not know if time would fix it. You could have your PC idle for an hour and check the save again to see if the number of Suspended Stacks decreased. If it did, time will fix it, otherwise your save is toast.
 
I can almost guarantee it's as msalaba said, script backup. Once I notice this starting to happen i usually toggle all AI off and just walk away from my PC for a while. Make a save check it with Resaver and usually everything gets cleaned up. On another note using the mod "Place Everywhere" and using the "Ins" key will turn on extra object selection allowing you to scrap those items

I started a city plan refresh and then played pikmin 3 on my switch for a solid two hours while my character just sat there and waited like a good little robot. The debris stayed there the entire time and was still there when it finished. I think there's something else happening.

Somehow they became unlinked to the settlement so settlement scrapping will no longer remove them.

You can open the console, click on a debris object and type disable if the object you clicked doesn't disappear, type enable and try to click on it again. You may have to move the PC to a different position. If the correct object disappeared, type markfordelete and the object will be removed from your game.

Place Everywhere's extra object selection function should be able to do this as well.
