The menus for Alternate start and Conqueror will overlap after character creation. Whilst not game breaking it does mean that you would have to either forgo the alternate start, or mess around with overlapping menus

Non-SS Bug Alternate start mod menu overlap

Which Alternate start mod are you using? I've had several people tell me that Start Me Up works fine with Conqueror, other than the fact that by skipping the opening sequence, you lose out on the time Conqueror usually uses to finish a lot of the construction.
