Well damn... the only way to fix that is going to be to either uninstall Sim Settlements or convert the Prydwyn into a settlement so you can scrap things.

Nevermind I used build anywhere mod and was able to scrap it.

One thing to note is that it reappears everytime I start up the game. So I have to continously scrap it. This is not really a big deal since I hardly visit the Prydwen. Also you had meantiond in the most recent pactch update video that we shouldnt leave sim settlement helper enabled. But that's the only way it becomes scrapable.

For your unique situation, you can definitely leave the helper installed. There must be a ghost plot there that's continuously re-spawning the dirt.
