So my issue is multipart.
Scrapheap Skyrise isn't showing all the assets/models. None of the beds or shelves/tables are showing. However items like boots, bottles, cans and the like are (see the screenshots)

As suggested I did a manual download, just to make sure that everything was installing correctly this time;
1) deleted the reference to AAF from the NMM.
2) went to the Fallout 4\data file and deleted all three AAF mod files.
3) cleared my trash
4) started the game...
