This post may be a little premature, but I reduced multithreading from 50 down to 10 in Workshop framework and haven' had a Save issue since.
Questline:
I've done VaultTek HQ with Jake, met 'The Ron' Oh yeahhhh!, did all Vault 88 quests including the vanilla's, returned the vitomatic to Jake...

Hi y'all. Just confirming same issue.
Haven't played the game in almost a year, according to vortex. Last game I was playing was working smooth. Just updated SS2, Chapter 2 as well as the requisite mods. I'm on a new vortex profile with a lean load order and new play.
Tried it with these mods...
I hope it doesn't become a prerequisite. Don't think I'm willing to go through that strife again. Really just tinkering with SS2 in anticipation of Conq being merged into it. Only done 3 or 4 builder quests and called it quits, use MCM to unlock it all and I run away from that builder dude.
My 2 cents. I get this CTD when I have the CoA Faction pack enabled. Try it without it. I usually just get around it by not entereing the cave. During the 'feeding the troops' CoA mission all you need to do is go to the entrancement but not enter.
For something along the lines of the Fallout 4-76 Open World feral and synth mod. All vanilla quests ripped out. Conqueror set in the open worldspace without the fo4 vanilla quests would be awesome.
As for SS2, just looking forward to trying it out and see what the team came up with.
If using Vortex, make a new profile with only the minimum mods for Conqueror needed. Also stick with ROTC city plans when doing this, no add-on packs. If successful its a mod conflict which you'll have to winnow down.
Also try it without Unofficial Fallout 4 Patch.esp.
Try Conqueror without the Unofficial Fo4 Patch. That mod is a glitch & CTD Mecca.
I suspect Bethesda left most of what the Unofficial Patch "fixes" with a NULL value for a reason and not laziness.
Having a similar CTD at Tenpines. Just re-installed & updated Fo4 (1.10.163.x)
- Unofficial Fo4 Patch, 3-in-1, Conq, nuka patch, minutmen/CoA/BoS/Gunners/Libertalia faction packs.
- No SS Add-on packs except ltc_LegalizedGrow as Add-ons have 'issues'.
- Also only using RoTC (non-complex)...

I've ran Conqueror with Sex 'Em Up, Autonomy and CRX Restraints/Crosses. Didn't experience any dialogue/keyboard key related issues but did cause the game to come to a crawl with SS and Autonomy scripts running simultaneously.

I also noticed that if you don't kill them all, when you leave the museum you don't encounter the raiders outside or the Deathclaw. That 'meet Preston' quest hangs and remains active in your pipboy questlog.

Yeah, I just didn't go up to them and 'execute' them. Had no idea that was a required mechanic. Figured a Gauss shot to the head would do the trick...
